when I try to dye armor or cloaks it says I can't because they're 'plot items'.
I tried on my rogue and another player tried on her armor and it won't let you dye them....
Also, there are two colors in Blazon Tailoring that are called "009 color cloth dye" an "002 color cloth dye" what colors are they? and what happened to all the other colors that were available?

Yes, I tried to dye a Underhelm and some Underdark Padded Leathers, I got the same message- 'Can't dye plot items'.

More like after Thrawn's recent changes to the dye system.
And as has been said before, an Azure Plate isn't black, green, or, God forbid, pink; some items simply aren't meant to be dyed. Just give the poor man some time to finish it. <.<

Lots about dyes and stuff I'll address.
1) Dyes not working on plot items is not a bug. I'll give you two cases on why it was done.
Case 1) Player finds Azure Armor, which is blessed blue armor, and the symbol of a now dead paladin order. The armor is blue (azure). The description says it is blue. The player who gets it dyes it another color.
Case 2) Player finds rainbow armor, that has the ability to absorb and discharge colored light. The armor casts color spray and gives immunity to the same spell. The explainations in the description explain the color scheme as being a large source of this power. The player dyed it black.
The simple change to dyes makes it so that situations like above won't happen.
Now, the problem is that a number of items are marked as "plot" when they probably shouldn't be. The Dm's, including me have used the plot tag a lot to keep items from being sold. We did that in case we ever decided to make anyone willing to buy stolen goods. About the only thing that annoys me as much as seeing someone dye or modify a plot item is seeing it sitting in an NPC shop.
So... with the next version I'm working on, I have a tool that can mark items non-plot, but stolen. This should make it so they still can't be bought, but they can be dyed and modified.
Items dropping or found in shops are already being worked on and corrected. Those marked plot will be because they were meant to be.
Doing alterations to powerful magic items would risk destroying the magic in them, and just shouldn't be done. If you want to have custom tailored stuff, go to the tailor or armorer instead of a magic shop or picking stuff off corpses.

So will the existent items marked as plot which we possess (like the armour our characters currently can't dye) be "dyable" in the future?
Or will we have to replace those items for new, non plot ones?

For items where it makes sense, and as long as it doen'st get overwealming, which I'm guessing it will quickly... the tool is designed specifically to mark items on players as non-plot so they can be both modified and dyed.

as a follow up on this, I can now dye the leathers that I bought from the half-drow merchant.
The only issue is that all the shades of the leather dye come out some shade of tan or brown, even when the descriptions say green or 'granite' (which is gray or black in my book).

I cried when I saw "Gumpity Merumpity's Wonderful Helm of Irritating Undead" dyed black from silver and I still do damn you! (you know who you are :P) T_T

Leather is hard to colour in real life I believe and generally it will only come out in mucus greenish brown or brown or gray or black etc etc.
Think you can also dye leathers dar red and very dark greens and blues. usually close to black. Or maybe thats just the trendy way to dye leathers in real life.
A crafting system that involves different underdark animal hides to produce certain colour base clothing that can esily be modified free would be neat come to think of it.
