In granting paladins the ability to detect evil you give them one of their powerful class abilities, but you also unbalance gameplay if you don't add a counter ability that would normally exist.
So I suggest scripting protection from good to negate the effects of a detect evil spell on that person. Also, it would be nice to see items such as rings of hide alignment that would also fool the detect evil tool.

Agreed, it should be there. But not as an easily acquired first circle spell that everyone knows about, but rather as a hidden method, which you can find clues about IG.

The method that everyone knows about is the third level spell: Nondetection which encompasses all detection spells and makes it more difficult to scry on the subject. Using but one of its many abilities could justify making it a first level spell.

What the hell?
I have always disliked Paladin Detect Evil, and now the one time the DMs decide to have practical counters, I want to play a Paladin.
Hmm... Well, it's not so bad I suppose. Means I have an excuse to quest with a wider range of people!
But in all seriousness, this is a very good suggestion. Not only does it open up more opportunities for evil to be subtle and go undetected, but it also opens up very exciting opportunities for people playing Paladins.

Counters have been in the "Escape from Underdark" Detect Evil script since before I had even heard of the project. The most stylish of these, clearly, is just being so evil that paladins faint when they detect evil near you. There are, however, more subtle ones. :)

There is a spell for it as well, but not for mages it seems:
Undetectable Alignment
Abjuration
Level: Brd 1, Clr 2, Pal 2
Components: V, S
Casting Time: 1 standard action
Range: Close (25 ft. + 5 ft./2 levels)
Target: One creature or object
Duration: 24 hours
Saving Throw: Will negates (object)

And isn't protection from alignment already a very powerful spell for a level 1 spell?

Are they posted? Seems reasonable that a wizard, knowing that the spell Fireball creates a huge ball of fire would also know what spell blocks paladin's abilities to scry for evil.
