Also, the trip to Dunwarren only costs 100 from Sslal'teesh, despite that being a longer journey than from Port Claw to Sslal'teesh. '

So, I guess what I'm asking is, to either raise or lower the costs of boat riding, so that they are more similar. Unless, of course, this is somehow justifiable IC.

We can look at the prices, but otherwise this is mostly just a justifiable aspect IG. There is no universal, absolute rule in this setting that all ports must be charging fares that are proportional only to the distance traveled.
