My pale master character no longer is getting any of the special EfU bonuses listed in the class changes section (negative energy resistance, ability changes, etc.)

Did you recently level up / level down, have someone Leto your character, or anything else outside of the ordinary? (it's a stretch, but do you know what version of the module was running the last time it worked and the first time it didn't work? This is displayed on the IRC channel)
