There were lingering issues when putting more items into a persistent storage chest than its maximum limit. Rather than simply giving you back the items (the intended behavior) it would eat one or two of the items, giving back the rest. This should be fixed.
Unfortunately, I haven't had a chance to test this locally. Could somebody confirm that persistent storage is presently functioning properly?
(as of v428)

There were some issues with this. They should be fixed as of v433.

It might be a good idea for locations with persistant storage to have an "emergency storage" box as well. If the chest won't close, on next reset (or crash in our case) everything in them is lost. This is unfortunate if the only character around to do anything about it can't carry the weight of the stored items. If there was a second chest to be used only in such emergencies, the items could be placed within, and taken out after the next reset repairs the issue.
Just an idea

A new system should be in place soon that fixes that issue.
